Essentially, the Na'vi win and the RDA defense forces are booted off Pandora by the world, with the researchers remaining. Jake becomes a full-fledged Na'vi, with the help of the Tree of Souls.
Essentially, here's how I see the aftermath:
A different corporation arrives on the planet. After speaking to the Na'vi, they take one piece of unobtainium and use a clean replicator (as of now experimental technology) in an attempt to clone the unobtanium. It works and the clone is also the same value. Several replicators are set up, at immense cost. The new corporation is no longer run by corporate interests, but now the world's governments, each member of the UN and a few non-members having a say on how it should be run. They patrol the RDA base remains and reconstruct it, promising to never encroach on Na'vi territory. They'll also use different tech, BattleMechs from BattleTech perhaps? Either way, they'll be clearly distinguishable from the RDA.
However, Selfridge reveals his intense hatred for the Na'vi. Instead of returning to Earth, he sends out cloaks so it seems like he's returning, and instead lands on the opposite end of Pandora and claims himself to be a seperate nation.
One day, they attack the Na'vi. The Na'vi storm into the UN force headquarters demanding an explanation, and all they get is something along the lines of a "lol wut"? A few minutes later, a covert RDA force traces them and attacks the base. The force is easily eradicated, and the UN now has to face the music: the RDA is back and the only way they're leaving Pandora is in a body bag. The UN is outnumbered, but then again, they have the powerful Na'vi, and the goddess Eywa on their side...
If this is too cliché then we can work out a seperate plot, but for now it seems the best idea to put it out there and stick with it, see how you guys like it. It would make sense: although Selfridge hating the Na'vi is a bit of a huge wraparound, I could make it so that he is assassinated by a hater of the Na'vi who takes control. He could have had a bad experience with them and assumes a general hatred, but the goals remain the same.
